Yes just a xx tranny with a different case designed to fit the jrx-pro se buggy

Pretty much everything inside the Retro Transmission is the same as the XX, except for the top input shaft.

Will the retro transmission fit the JRX Pro? I'm not sure if there were any differences in assembling the rear end of the JRX Pro and the Pro SE?

Chris, it will fit any JRX series car. The later platic molded chassis had a square relief for where the XX retro tranny dips down. The first gen plastic chassis or any of the graphite chassis will need some work to fit the retro tranny.
